My first guess would be to re-calibrate the escs and double check the transmitter ends points in your software. Do your motors spin on arm or not? If yes, you could try bumping your minimum throttle up a touch if that is an option. Not sure either of those will help, because it is starting...

Anyone else having this problem, the solution I found was to keep re-flashing. I re-flashed maybe 8-10 times successfully with some mixed in fails and randomly it started working normal. Not sure what changed or why, but my last 3-4 flashes have not required a bootloader short.
